Yeah, that's a nice tool to have. I've been using this paperweight award I received at work. Along with some rubber bands.

That's what I was about to say - put a poured concrete base under the building.

Like I said on the image below, mine is stuccoed brick (they used to stucco the bottom few feet of factories to protect the brick from erosion and people driving equipment into it), but you can make a similar base resembling stuccoed brick, CMUs, poured concrete, etc. I've seen this a lot with actual wood construction railroad buildings to protect the bottom for rot. That would give you more height.

I have the exact problem with the Walthers Heritage Furniture kit. Excess height boxcars don't fit. I was planning a similar solution.
 
Makes absolutely no sense!!! Someone needs to do research before a kit is produced.

If I poured a foundation to raise the building it would be close to 1/2 inch to fit the freight cars and would look really stupid not to mention unrealistic.

I have a hopper grate on the way. I will dig out some foam and align it with the track behind the coal tower simulating the coal pit. The spur along the engine house will have an engine/freight car repair shop. I will place an embankment behind the track which will be covered with trees.
