I'm not sure if I will be able to put in switch machines in all my turnouts but I wanted to have everything ready to add them later. To that end I was wondering if my roadbed is too thick to allow for using them. My scale is HO.

I have 1/2" plywood with 1" foam and finally cork. Giving me a little under 1 3/4" between where the motor would be mounted under the benchwork and the track above. Is this too much ? Also how large a whole should be drilled to make room for the throw wire? I drilled 1/2 which I used with my old layout and atlas switch machines (was only 1/2" ply there) but I have read in a few places that 5/8" is how large the hole should be. Not going to be easy to try to enlarge my existing whole and keep everything straight.

Chris, you should be fine. The switch machine will put a bit more torque on the switch, so you may find that you need to use a lighter gauge of wire if the turnouts are shifting when the switch is thrown.
