What would you all suggest using to cover up track nails with? I tried using several different caulkings etc, and it really made the rolling stock pretty loud when they were rolling, I found track nails to make it alot quieter. So looking for ways/ideas to cover them up. I have brown ties but the nails are black. Thanks

The most effective way is to actually ballast the tracks. Ballast, glue it into place, and then go over the ballast and weather it to make it look well used by heavy and hardworking engines. You do this by mixing some plaster of paris powder with some tempera powder or masonry dye, and then you brush it liberally over the ballast between and just outside of the rails. Give it a good dusting! Then spritz with an atomizer filled with water and alcohol mix to wet it and make the plaster set. If you have done this all well, the head of the nail will look much like a piece of ballast.

Assuming you are not planning on ballasting the track then find brown paint to match. If you are planning on ballasting then the noise you experienced iwth the caulk is going to come back anyway.
